I can advise Travel System Bohemia as a tour operator (by the way, it is Czech), their prices are reasonable and they really liked their attitude to work. Only about going by train, you need to check with them, and they have a lot of tours. www.travelsystem.ru I went with them myself and am very satisfied. There is also a DSBW-tour company, they definitely travel by train :) But they try to choose cheaper hotels, although you can get into normal ones .. there is always a degree of risk here.
