In Krakow, there is a good hotel "Tvyardza" - it is inexpensive because it is located in the suburbs of Krakow. It's very clean there! They clean every day, and in principle the Poles have cleanliness - from the reception to the bathroom. Regarding the visa - my opinion is better in the agency - much less headache and waste of time. I know more than once from my own experience.

I myself love to travel by car, but 900 km in one day ... sitting on the fifth point? I prefer to spend a few hours on a flight and rent a car at the arrival airport. This scheme allows you to save time, effort, money.
