St. John's Church was built in the 17th century on the site of a former Franciscan church that was destroyed during the Livonian War. Inside the cathedral is a spacious hall with a flat wooden ceiling, stained glass windows by Renee Aua, and an altar created by Aivar Oya. The baroque spire of the church was burned down in 1811. After World War II, the church was closed in 1950 and turned into a warehouse. In 1992 it was re-lit, since then it has often been used as a concert hall.

The Lutheran Church of St. Jaan in Viljandi was founded in the 15th century by Franciscan monks who established an abbey here. The abbey in Viljandi existed for a hundred years and was destroyed during the Livonian War. The church and the Catholic order were restored by the Poles who came here, then the place of worship passed to the Swedes, and the church became Lutheran. Repeatedly rebuilt and changed hands, St. Jaan's Church acquired its modern look at the beginning of the 19th century. In Soviet times, the church building was used as a furniture warehouse.
